The default is to pick FTL when you see it, but do watch out for occasional downsides. It's not at its best in decks with lots of other card draw, as you may not draw it until it has stopped working for the turn. Both the Queen and Doormaker have elements to their Boss Fight at the end of Act 3 which make it less valuable in those fights, too.
